OMERO organises data in a different way compared to how files are organised on a computer. There are two types of containers (folders) in OMERO which are structured as
Projects > Datasets > Images
This is different from how you organise files on a computer's filesystem. If you are interested you can read some more about the motivation for this.
As the hierarchy is very flat, you will have many images in each dataset and many datasets in each project. Although this may seem like a limitation, this enables you to rapidly reorganise your data. The key to organising data in OMERO is using key-value pairs.
